I've never been able to figure out this system either. If anyone can, 
I'd love to hear it.

The adjustment gives the right relationship between manifold vacuum 
and AT internal clutch engagement for your engine. While I'm not 
familiar with any other cars which require such an adjustment, many 
other cars come with an internal adjustment (an internal pin, 
available in different lengths, chosen for that particular 
AT/engine/vacuum modulator. In most cases, you just replace the 
vacuum modulator and use the same pin, but sometimes you have to 
adjust the pin length, or get a different pin.

For our cars, the adjustment is not optional. If you replace the 
vacuum modulator you MUST do the adjustment proceedure as outlined in 
the Bentley. The replacement modulators do NOT come preadjusted.

BTW, did you get the RIGHT vacuum modulator? The 72-3 type 3s use a 
different one from the earlier cars. If you just got an aftermarket 
VM from your local FLAPS, it's probably the early style. The OEM ones 
are marked with the correct VW part # as well as a color band. I 
believe the late one you need is the C version. (The A version was 
the early FI one, while the B version was used on type 3s with AT and 
carbs.)
