What you are seeing inside the valve cover, is just ash and sludge from the
oil. The head on a VW engine is the hottest part of the engine, so this is
where it will show up the most. Yes, it should be cleaned out of the valve
cover, and any other that you can get out easily. I use diesel fuel for a
parts cleaner for small jobs like the valve covers. It is easy to
acquire,not very expensive, and is not much of a fire hazard. Dispose of it
properly when done.
Don't worry about putting oil back in there. There is plenty of oil gets up
to the rocker arms when the engine is running.
