One of the places I have suspected in the past is the injectors 
themselves. If the tips don't seal perfectly we'll never notice 
because it may not make a significant difference to the mixture, 
but once the engine is shut down they could easily drip a bit and 
then suck air back in.

Then there is the fuel pump and the tiny leaks anywhere that are 
so small that we may never see anything, but they can still suck 
air once the pressure reverses.
