You might want to reconsider not removing all the door glass.  I just
redid my doors, there was a lot of rust down under the trim and wipers
on both doors.

As far as window removal, it really didn't take all that much time to
chase the lip all the way around the windows to remove them( did that
for painting the rest of the body), I really don't like using metal
objects around glass, particularly when I don't have replacements
available.  This keeps the original seals intact as well, just in case
the replacement stuff doesn't fit.

As far as scratching the new paint, it depends on how skilled your
glass installers are.  Done correctly with cord and rubber lube,
there's little chance of it happening.  If they get out the putty
knives and screwdrivers, watch out.  That's the reason I prefer to
install them myself.  The sides and hatch are fairly easy, about 10
minutes apiece and I did that single-handedly.  I haven't replaced the
windshield yet, that might be one place where you need to cut the
rubber to get it out, the inside bead is pretty beefy and it's hard as
a rock on mine.  It'll definitely be a two man operation for
installation.
