Sucking cool air via the stock setup is much better. Those filters are just getting preheated air and they tend to be more restrictive than stock. The extra cooling will be a hassle when the temperatures drop come winter time. You will get many pro/con arguments about this. They help the engine get to operating temperature properly and quickly. I noticed an improvement in warm-up times in my big engine when I had mine reinstalled.
