It was probably done in an attempt to fix some other problem. Is the actual
heater channel plugged, or is the foam just in the space around the heater
channel? I'd be concerned that this will wick water in somewhere even worse
than before, or that your rocker panels actually consist of Bondo over foam.
I'd go over them with a magnet.

Sure you could make a carbon or glass composite rocker repair panel. I think I would be a little concerned with making a complete rocker skin out of glass or carbon since this is a structural area. Not that it couldn't be made structural, it is just harder to do and do right. The polyurethane foam (like Great Stuff) would make a pretty good core material, especially if it is foamed oversized and then sanded back to shape. This cuts the skin off the foam and opens the cell structure of the foam up to get a better bond between the core and the composite skin.
