Every car I've had the rear fenders off of, has had this too. What I normally do is remove as much of it as I can, then take a wire brush and scrub it. After this I brush any kind of paint or primer I have laying around that is ready to use to help seal it some. This would probably be a good place for some por15 if you have some around. If not use some rustoleum, as you mainly want to stop the rust from getting any deeper. As you noted the seam sealer was all that VW used here the first time, and it took how many years to get this bad? Anyway, after putting something on it to slow the rust, I normally use some 3M brand seam sealer. This can be bought at an auto body paint supply store or a very good FLAPS (or a well supplied Car Quest). I have several of them to choose from in my local area. Then you just load up your caulk gun with a tube of seam sealer and lay in a new bead in place. I hope this helps.
