I just replaced those bits last week with some foam rubber. I painted it with POR-15 first under there and on the mudguard itself, so I am not too worried about them soaking up water and rusting. The original pieces were 1x1" squares, about 3/4" high. I think they are there so it doesn't suck up the dirty air through the bottom of the mudguard, and only draws it in through the vents. VW probably had a good reason to put them there, so I would replace them with something.
