What about epoxy putty? I used it to fix a couple of holes in my cars floor, and it seems to have done a great job. I've never used it on the body though. I have some bubbling rust in the front fender by the hood (not too serious yet), and was wondering whether epoxy putty would do the job, if I smoothed it and molded it to the right shape. After I scrape the rust off, there is a good chance I would end up with a smallish hole.
