I have a couple of good early rear fenders for my 71 Fasty project that I have stripped to bare metal.  I did this 2 years ago or so.  I used a product called "The Must for Rust" to treat the minor surface rust and the bare metal.  This is basically a mild phosphoric acid.  I sprayed it on adn then worked the rusted areas with steel wool.  The acid converts the rust to a black, non-corrosive oxide.  I have these fenders in the rafters of my uninsulated garage here in MI (hot humid summers).  To date they have not rusted at all.  They are the same light grey/silver bare metal as when I put them up there.

Phosphoric acid etch is a a pretty common treatment for light rust before body work.  I don't think it would work to just acid etch it and then leave it unprotected if the panels are still on the car, however.
