I really can't be sure, but here are some possibilities: If you polished up the commutator with emery paper the last time around, the abrasive emery particles can embed in the soft copper and eat away the brushes. They say that normal sand (glass, flint) paper won't do this, but I try to avoid all of these just because I'm never sure that I've correctly remembered which one is the "safe" one to use. You can use a wire brush or a file, or have it done right on an armature lathe. Commutator out of round. Seems unlikely given what else you posted. This would generally make for lots of sparking. I suppose it's possible that there is something in your system that is draining your battery overnight such that the charging system has to do a lot of catching up the next day. You could check for this by pulling off the battery ground strap and putting an ammeter in there to look for leakage current.
