I'm beginning to sound like a commercial here: After you have fixed the leak, you can break all of the loose rust away with a wire wheel, or a wire brush. Then you can use POR-15 on the rusted surfaces. It is a rust converting product and will create a vinyl coating stopping further rusting in the area. This is the inside of the door you are talking about, right? I wouldn't put this stuff on any surface you intend to finish out, as it is very hard to sand.
