I think you have the right idea, but I'm surprised that this stud came out. Usually the inner nut has a nylon locking insert and that is the ONE stud that will never come out like this. By all means, try to get it back in place, but I think it will be hard with the engine together. Was this just a plain hex nut? If so, I think someone replaced it with the wrong nut.
