They are there to allow you to extract the torsion bars out of the tube if you should ever need to do that. Don't plug them up for the same reason. You'd have to drill out your body to remove the bars if you ever needed to remove them - not good. The same hole cover on the front of a bug is there to allow for the removal of the shift linkage out the front if needed.
