I doubt that these vents are your problem. Those little vents actually
are a part of the intake system. If you were to follow them, there is a
channel down to the fender.  There it is open to the air intake. So
actually this vent has a vacuum to it. and therefore would suck the
fumes inside your car out, not allow them in.

I am begining to believe your heaterboxes are in need of replacement. Or
at least, the controls are in need of attention.

But if the engine lid repair helped, you may have an exhaust leak
somewhere.
