Okay, interesting... I have non-FI heads (yeah, I *know*) so, of course, I have the two nipples on the air filter capped off (stock VW oil-filled air filter). However, the breather box (twin caps) is properly connected to the rear of the air intake runner plenum. Yes, there is the stock PCV valve in the breather that the hose is connected to.

So what's the theory? No air going INTO the engine via the stock method but air going OUT via the stock method. What problems would this cause? I believe I have some vented, stock-style valve covers (or easily make them)...I could put those on and vent them to the stock air filter housing. À?

If you take away the breather heads on one of these engines, you have to also change something else or you will have case pressure/vacuum problems.
