I think that when the AT is in N there is still a slight bit of drag in the forward direction, so all the backlash has been taken out already when you move the lever to D. OTOH, this maximizes the backlash when you shift to R, so there's bound to be a difference. The big question is how much of a "clonk" is this. Even though some is normal, a big one would indicate a lot of backlash somewhere. since you just redid your CV joints they should be fine, and I assume your brake drums are tight, so that leaves the AT innards. Some backlast there is always normal, but a lot would indicate a problem. As always, it's hard to know which you have unless you have several cars to compare.
