I think if you were careful this would be fine. Just be careful not to leave behind any of the abrasive in the rocker box where it will mix and circulate with the oil. I often take a mill file to my sealing surfaces to remove scratches. I've only done this when the heads are out for an engine rebuild, but you might consider this option.
