The VR does get a little warm. that could have been normal.

The long bolt should go all the way through the bracket and the fan
housing with a fairly large flat washer on each side, to spread the load
and vibrations. There should be a nut on the other end of the bolt.

Look at the black wire going into the harness and back to the coil. It
may have gotten warm enough to smoke. From my wiring diagrams, this
should be on the unfused side of the fuse box, the second fuse from the
right.
If this were my '66, I would run this wire thru a relay to protect the
ignition switch that is made from "unobtainium".
