If it is the windshield seal you should be able to SEE the water somewhere in side the car around the seal. It's more likely that its the airbox water drain hoses, or the hole where the antenna wire comes in thru the inner fender wall. There is supposed to be a grommet there to seal out water, but these were often not installed, which can lead to a big leak. A leak here will generally only occur while driving.
