Also, the tube in which the clutch cable runs can break off from it mounts
in the pan, and move when you press in the pedals - effectively making the
pedal need a longer push.

I had this same problem.  With my car it was just a loose clutch cable.
Once it was adjusted correctly it shifted fine.
