I doubt it would affect the roof greatly - it's a strong unit. Some careful measurements from known reference points might be a good idea so you can tack the section once positioned correctly. You could probably replace the drain tubes with something like polythene, sealed into the box adequately. The rusty area will give good access once cut out for repair, and you'll be able to see if the inner skin is hopeless or repairable. Consider cleaning the metal off well, and using some sort of glass-fibre cloth and resin - it's better than welding new metal where the headlining could be damaged by heat. Dave.
