If there really IS a problem, it would be because changing how the heads breath chenges the pressure drop between the IAD and the combustion chamber and the FI was designed for the stock configuration. In my opinion, any problem would just be one of calibration and curve fitting. You could get the FI back into approximate calibration by upping the fuel pressure, but getting everything right would be a MAJOR research project which might also require turning a new spindle for the PS as well as changing component values in the brain.
