If the rusty section is above where the roof joins the body then you should be ok so long as you weld very carefully and only do the bottom seam in short bursts so that you don't build up too much heat. The foam is underneath the roof joint in the triangular bit behind the window and you couldn't remove it short of cutting this whole section out, or making a hole and digging it out from the top. There would be little point in doing this though unless the bottom of the drainage tube was rusted out...
