I'll bet that the heads had a lot to do with it. They changed the angle of the plane where the manifold met the head, and they may also have changed the valve diameter. The Bill Fisher book has a lot of details on things like this. It's really a pretty interesting peek at the evolution of the VW air cooled engine.
