You should then be able to do this without damaging the threads. BTW, there are 2 ways that your studs can get driven up into the case like this. One is from a bit of dirt that gets in the cap nut and makes the thread lock up before the nut is seated and the other is an aftermarket cap nut which is not threaded deep enough. The latter is almost universally true in aftermarket cap nuts.
