Could be a worn valve guide, or one that is too tight. Were the pistons new or used; could the rings be sticking in the ring grooves? Any chance that the head is loose? I think that if the guide is worn bad enough to cause a problem like this then you would be able to grab the outside end of the valve spring retainer with a big channel lock and see if there is play in there. Check both valves and compare with a good cylinder.
