Paint it after it has been mated to the pan. I would, however, recommend that you paint all of the hard to reach areas (such as the underside of the front and rear) and all of the mating surfaces before bolting it all back together. Getting both primer AND top coat into all of the nooks and crannies around the body to pan cannection will be important to preventing rust from coming back. By painting it afterwards and all together, you will get much better color matching than painting individual parts over a period of time.
