Yes they are spinning and keeping constant velocity etc. but the load on the joint and its internal bits is much different when clutch is engaged/disengaged. This is analogous to a FWD car making noise only when turning in one specific direction while accelerating for instance. THis is definately not to say that the original question/problem is definately a CV joint, but I wouldn't rule it out yet.
