If you're talking about the area around the windshield, you need to take the windshield out. If there is rust outside the windsheld seal, there will be rust under the seal as well. If you don't remove the windshield, the rust will just come back again. To fix the rust, first use a rust converter on the rusted areas. Go to your local auto parts store and ask for it. After you treat the rusted areas, fill them with body filler, sand and prime with a quality primer. Sand and apply a top coat before you replace the windshield with a new seal.
