I have replaced all my window seals as well and that's how the headliner is 
kept attached.  It's so thin that it doesn't interfere with the sealing.  I 
don't have any leaks as well.

You should find that the Headliner is glued to the metal lip on all of
the windows. This is the way it was done at the factory. I have replaced
all of the seals in my beetle and have not had any leaks yet.
