I wouldn't think the 4 small holes would cause enough of an air leak to be a 
problem, but plugging them wouldn't hurt, either.

The holes he's cut may not be a big problem for your cooling. I don't think 
they are in a place where air would tend to leak out, but warm air might tend 
to get sucked IN there. It's too bad that everyone does this, because with the 
right fittings and a little care, you can plumb this up with absolutely NO 
cutting of the fan housing. Cutting the housing might actually have a bigger 
effect on the long term mechanical survival of the housing. Your holes look 
nicely rounded, so this may not happen to you.

Sounds pretty reasonable.

Someday, when you get motivated, you can just redo the plumbing, put in an 
intact fan housing with the shaft and flaps, install a thermostat and linkage, 
and get everything back the way it should be. Once you have all the parts you 
need, you can even do all of this with the engine in the car.
