My light blue '72 square has dark blue vinyl.
the front seats however are shredded. I had been considering ordering one of the TMI kits.
I thought they had a matching color, does anyone know if that's the case or not?

The dark ble from TMI is a perfect match for the original VW color. I have a pair of 1976 or 77 Golf (aka Rabbit) seats in my 73, dressed with TMI vinyl.

My carpet however, is pretty rotted, it had been soaked from the fully plugged fresh air box,
it had when I got the car. Looking at it, now it looks like it's grey, should it have also been
dark blue at some point?

Yes, it should. As someone already said, have a look at places that never sees sunlight, like under the shift boot, ebrake boot and similar.
