They're just check valves; they're not position dependent. So it doesn't matter. Ideally, I think it would be nicest if the electric pump had zero impedance internal check valves, too, so that the electric pump could just be mounted under the gas tank, in series with the normal gas line. This way the electric pump would fill the line, mech pump, and carbs when it was powered up, but would let the gas flow unimpeaded thru it when it was unpowered. I just don't know if a standard electric pump would work like this. It's possible that they all do; I just don't know. It would be easy to check; just pick up the pump and see if you can blow thru it easily in the forward direction.
