What leads you to think the problem is flooding, specifically? Do you have manifold insulators in place? When you replaced the fuel pump, did you get a Type 3 replacement or a standard Type 1 pump? Have you set your valves recently? To start I would recommend taking a good look at your electrical connections in the engine bay to make sure you don't have something a little loose that's going intermittent when hot. Check over the plug wires and look for cracks in plug insulators, like that.
