Check the bolts on the motor mounts. If these are loose, you will get a 
"clunking" on the 1st to 2nd shift and visa-versa. This includes the one on 
the front of the trans, and the bolts that attach the rear cross member to 
the engine case.
This was a very common problem with the automatics.
When I pulled the auto-trans out of my parts car, there were no nuts holding 
the front mount to the transmission.
